see attached.  It's pretty much all there. Even if you are not python friendly (you could be; there is a getting started guide included), the python scripts are just text files, and they are well documented and easy to read.  So... you can easily put this together from here.

  Oh my, that is ancient.

Please update the firmware. The fw currently installed is so old it almost definitely needs an intermediate rev.

First, install this intermediate rev: https://dl.dropboxusercontent.com/u/19841239/sys6000.jzp 

Let it do it's thing (reboot).  At this point,t he scope will probably complain about other files... it's OK, just install the latest over it

Then update to the latest:
You can get the 5/6000A series firmware here:

Note that there are 4 files.

do in order of:
sys
lib
gsp
lpk

basically:  
put files on USB stick.  Utility hard key -> file explorer, and suck them into the oscilloscope 1 at a time, and let it reboot after each step…. Don’t worry when it complains about mismatched firmware bits… just proceed in the order above.
