Is this a new, unproven board? Have you checked bare board for shorts? Is the FPGA assembled correctly on the board (hint: if rotated 90 or 180 degrees, current will happen!) Do you have a single board, or multiple boards? If more than one, do they all behave the same? If they all behave the same, you probably have a boad design or board fab problem. You might have a board assembly problem, but usually board assembly problems aren't utterly consistent. If a bunch of FPGA outputs are shorted to the VCCINT plane, huge current draw might not happen until after config. Inadequate via clearance at the VCCINT plane could do this. Just a guess. My advice is to build (assemble) another 2-3 boards - you're going to need them anyway. It is a major risk to build just one "first item". You have no idea whether the board, the assembly, the FPGA design, or the schematic design is either at fault or contributing to the fault. If the current draw persists, this would eliminate user IOs shorting a supply (either directly or indirectly) from your list of problem sources.
