Archive the project as suggested in arpansur's reply. Transfer the archived project to new machine.
 
Then, if it is not already installed, install Vivado in the Linux station. Make sure it is supported OS.(Refer page 14 of this link for supported OS: http://www.xilinx.com/support/documentation/sw_manuals/xilinx2015_4/ug973-vivado-release-notes-install-license.pdf)
 
If you have another Vivado license for linux machine, then install that license. Else return license from old machine and get it on new machine.

or this AR for rehosting .xml license: http://www.xilinx.com/support/answers/61960.html)
 
Then open the project in new machine.

When you archive a project, you can move it along with the configuration settings and all these files are sent into a .zip file.
But when you do Save Project As, it will save the project in a user specified location, with the files that were present in the earlier directory.

The IP files will not be moved to new location. They will be referenced from old location. No files will be deleted from previous location.
