It is NOT better to increase the distance between the FPGA and the XCF02S.  Within reason, increased distance should not cause a problem, however.  If you have a choice, shorter signal traces are better than longer signal traces.
 
If you are designing a new board, why would you use Spartan-3 and XCF02S rather than Spartan-3A (or Spartan-3e) and cheap, readily available (multi-sourced) SPI flash memory which does not need JTAG for updating it?

This work is my university project and i can't change the FPGA, I will use spartan-3E in my next project.
 
Price and availability is not a priority concern for university projects.  In fact, I would discourage a change from Spartan-3 to Spartan-3e on the next project.
 
Why introduce more change and risk, once you have achieved a working design?  One of the most important rules in design engineering is:  If it is not broken, do not fix it.
