You can ignore them in case programming happens correctly in that mode and if there are no other problems. Try in the latest version of IMPACT(lab tools) which can be downloaded from the link - http://www.xilinx.com/support/download/index.html/content/xilinx/en/downloadNav/design-tools.html which should hopefully resolve the issue.
