I have used this kit last week and managed to connect to MPLAB X v3.65.
Which MPLAB X version do you have ?
Which Windows version ?
Your connection issue is not related to Harmony changes. It is a pure issue of USB enumeration / connection with the tool
I have also seen recently that PIC32 starter kits have sometimes difficulties to update firmware.
I always have 2 different MPLAB X versions installed to be able to launch 2 instances
To solve this issue I generally connect the starter kit to the other MPLAB X version so that it restart the firmware update from the beginning.
My personal analysis is that starter kits are very sensitive to the USB voltage (Vbus). If the PC USB Vbus is a little low they have difficulty to properly connect / update. I sometimes try to move to another USB port.
Finally I always managed but it takes a few trials...

I think the issue is the power consumption of this starter kit is high due to the PHY board
Can you please try the following :
1/ Power off (remove USB cable)
2/ Remove very carefully the small mezzanine board which contains the RJ45 connector (the idea is to reduce the power consumption of the PIC32 ethernet starter kit II)
3/ Plug back the USB cable
4/ Try to program from MPLAB X. Hopefully it will manage to update the firmware on the starter kit.
5/ If this works, remove the USB cable and put back the mezzanine board. Hopefully now you can program and debug ;=)
If it does not work, I recommend that you install MPLAB X v3.65 (you can keep v3.55 as it will be in another directory). Then restart above procedure from MPLAB X v3.65

I tried all points but still having problem.
I also ordered new demo board, same issue.
I tried to use Mplab IPE, same error message.
the only board working for me is version 1. I don't know what is differences between version 1 and 2 except ETH!

    Hi,
I tried again today with PIC32 ethernet starter kit II and saw the same issue as you (I guess) "connection failed" both on MPLAB X v3.65 & MPLAB X v4.00 with Harmony v2.03b
 
Initially my board was connected to one USB port on the docking station of my PC. Then I made a direct connection to one USB port of my laptop and the update of the firmware took place and the Harmony project was flashed correctly (pic32_eth_web_server in Harmony v2.03b). I did not remove the mezzanine board.
So I can only recommend that you move your USB cable to different USB ports on your PC and see if this helps.
My guess is that the Vbus output voltage of USB hubs (inside PC) differs and the starter kit seems to be very sensitive to this...
The major difference between ethernet Starter kit 1 and 2 is the debug port. It is non standard on SK1 (JTAG) between debug PIC and application PIC) and it is the PKOB (Pickit On Board) on SK2 which exist on all starter kits so it should be better :=(

I used another computer and Mplab IPE, the firmware of board was 00.00.00 before and then after connection, it became 01.50.24
then I tried with my laptop that initially failed programmation, but now it is succefully programming.

    Came here with a similar problem. Here's my solution:
I am using PIC32 Eth Starter Kit II with no problem. Then I migrated to a new computer, brand new MPLABX v4.01 installation, and first time out programming got the same Connection Failed reported here. Tried it several times, power on off, reboot, all the usual suspects with no luck.
 
I am using the USB Host mode so I have jumpered J5. Definitely a power issue, I removed the jumper on J5 and the problem went away. I put the jumper back on J5 and am still programming fine.

    I found out how to fix it, go into the device manager window and find the starter kit inside the HID group, find the one with the microchip VID which is: 0x04D8 and right click to select the "update driver" option, then you need to browse for a locally stored driver (a default windows one) and just reinstall it, then reboot and you're ready to work!
