Electrically thick substrates will cause trouble not only in simulation, but also in reality, if you have an excitation between top and bottom of the substrate. So this is not just about simulation ... What is your substrate material, and what type of line/excitation (microstrip, coplanar, ground back coplanar ...) do you use in the hardware?
