ribbon cable of the USB programmer, that's a Molex part:

This one is surface mounted, but if you look at the Molex site I believe you
can get a through-hole version if you prefer.

In part you are correct except in this case there two connectors on the PCB assembly.  The top one is a right-angle 1x9 .100" connector.  The bottom side has a SM, polarized 2x7 2mm female connector.  This is the connector that I'm looking for a part number and supplier.  I've included a like to three photos showing the flying lead assembly.

Are you trying to build your own flying lead adapter?  If so I'd suggest
just using the standard ribbon cable and then a male connector on your adapter.
It adds a ribbon to the overall length, but the ribbon can be short and there
are grounds on every other wire.
 
If you're building your own board that connects to the programmer, the ribbon
cable is the best way again, no need for female SMT connectors.

Keyed receptacles for PCB-to-PCB connections are not the norm as PCBs usually only go together one way, so this is a custom part.
 
 A non-keyed Molex version is 79109-1006.  If keying was really important to you you could glue a small plastic piece in the correct location.
 
The part number is Samtec ASP-11526-01 if you really want this, but you won't be able to find this at distributors like Digikey and Mouser.

I am trying to build my own flying lead adapter.  The problem is I need a dozen of the adapter and they are going to be inserted and removed many times.  The problem is inserting to a wrong pin on the target board.  One side connects a CF loader board and the other to a target board.  The flying lead side connects to the CF loader board and the polarized female connector connects to the target board.  I've already had one adapter board fried due inserting the female connector backwards.  I've fixed my sample by inserting a tall pin where the polarized pin would be.  I'm worried that someone with a fat finger is going to insert the adapter backwards even with the extra pin.  I'm not so worried about the adapter board getting fried; it's the target board that I'm worried about - $10K LX330.  Smoking one of those is going to cost someone their job.

You're asking the wrong person.  The target board comes from Avnet.  The loader board also comes from Avent.  I'm not sure the JTAG is the wrong sort of connector or not as it mates with the USB Platform Cable box just fine.  I use it with the Chip Probe Pro s/w.  I have to disconnect the loader board to do so.

Interesting setup and I can see your problem now. 
 
There is a possibility that a right angle female connector could be used so that the module is oriented vertically. Something like this part http://search.digikey.com/scripts/DkSearch/dksus.dll?Detail&name=S5578-ND but I'm not sure if the legs will be long enough. 
 
The Avnet board user guide shows a vertical set of connectors on the SAM interface, but this must have been changed to the horizontal version on a later version.

No you are correct; there was a vertical header there but we had to change to right-angle due clearance problems on a previous project.
