    You might try replacing the USB cable, or checking it for reliable continuity through all four wires and the shield. I have found many cables that have erratic shield connections due to improper crimps, and some do not even have a shield! It definitely seems like a connection problem. The connector on the PICkit3 will probably start failing after a few hundred connection cycles, and sometimes the contact surfaces can become corroded or lose spring pressure.
 
Also I think Microchip has a free repair/replace policy if you bought from them, but you need to follow a simple diagnostic procedure before asking for replacement. I damaged my ICD2 and they sent me a replacement in 2 days with a prepaid shipping box to return the damaged unit.

The pickit3 has a low current limitation. And is more sensitive to low USB voltage then the icd3.
The pickit2 has been discontinued for many years. It was out of production when the 16F1s were introduced. I am surprised MPLabX shows it at all.
Did you try with external power?
What is your target pcb?
Do you know someone with a pickit3 that can test you setup?
It it is broken you can request a replacement from microchip.

    I teach a class that uses many Pickit3 programmers. I have seen almost any imaginable problem. We are using desktop PCs so the USB ports should have decent voltage levels.  If MPlab IPE complains about power too low, choose a different target voltage. Most students in the class have to select 4.75 volts or it will not program the chip. 
Also, make sure that you don't have any IO connected to the ICSPDAT and ICSPCLK pins.
As far as not connecting, I have seen stability problems between the Pickit 3 standalone interface, MPlab IDE 8.92. I have seen Pickit 3 corrupt the firmware to the extent that I needed to reload the factory default firmware using another Pickit 3, or compatable, to program the microcontroller on the actual Pickit3. So far, MPLABX IPE has been so stable that I have advised against using the standalone interface and MPLAB IDE 8.92.

As far as warranty service for the Pickit 3, you are out of luck. They might repair the unit but they don't have the same level of technical support for the Pickit3 as they did for the higher end tools. By the time you ship the Pickit3 to them, pay the repair costs, you may as well just buy a new one. We have a bag of dead Pickit3 programmers. It wasn't viable to have them repaired.

    I haven't found the time to write a simple code to test the programming pins individually as the Pckit 2 standalone interface had. You were able to select different tests and verify that the programming pins were behaving properly.  It was great for trouble shooting a damaged Pickit 2. Sadly, they didn't work on anything similar for the Pickit 3. I have used the schematics but I found that some simple test software would make the job much easier. One day, when I get the time.............
