Looking at various similar issues, installing the older MPLAB version (v8.92) and programming with Pickit3 will force an older firmware and then when coming back to MPLAB X it most probably will succed.

What version of MPLAB X ?
Different versions of MPLAB X have different bugs.
Any update of MPLAB X recently?
MPLAB X v3.61 have been working o.k. for me. v3.65 seem to be worse than ever.
 
Cure suggested by RISC usually seem to work for me,
it may however help to ask MPLAB 8.92 to do a full firmware update:
Select menu: 'Debugger' 'Settings...'
This will open a dialog box: PICkit 3 Settings
Select Tab: 'Configuration'
Open:  'Manual Download'  and select:  PK3FW_012890.jam
 
If MPLAB X firmware update get stuck again,
wait until you are sure nothing happen, Exit MPLAB X, Unplug PICkit 3 and plug it in again, then Restart MPLAB X. You may have to select PICkit 3 as debugger tool again.
If it get to: Downloading AP ...
then you have got one step ahead.

That's my experience also. In general, 3.6x is worse than 3.5x

In previous versions at least it would eventually timeout with a connection error and I could click the "Refresh Debug Tool Status" button in the dashboard (the two circular arrows) and it would continue on with the next step in programming the tool.

With v3.65 it never times out. It just get stuck with messages like "downloading RS", "downloading AP", etc. I find I have to unplug the tool, restart mplabx/IPE and try again.

This is incredibly frustrating. Ever since they switched to winUSB I've had problems with ALL the mplabx-generation programs talking to the tools, and it seems to be getting worse, not better. The "outdated/we need to fix it" MPLAB8 works like a charm with all the tools.

    I am using 3.65 for a PIC24 project these days (possibly first time, after the PIC32 one last winter) and I would not say it's worse than before: just the usual psychopath editor and standard slowness, useless popups, useless start page... but it does work and can program via my ICD3...
