Measuring phase, or peak-to-peak voltage, is more what I think of as making a measurement. As a matter of form, you should always stop the scope before you save the data. If the scope is running, it will stop, save the data (all of the channels previously specified), then continue. Stopping allows you to look at the data onscreen, and make a decision as to whether it's good data, or if some sort of anomaly caused bad data to be captured. It also allows you to check that you have told the scope to save both channels, and that the filename is correct.
