The LX9 MicroBoard shipped with ISE WebPACK software with a device-locked add-on license for SDK and ChipScope. You can see that here under the "Kit Includes" tab:

That license was good for one year, so it is likely expired now anyway. As mentioned above, the Spartan-6 LX9 is fully supported in ISE WebPACK, so you could download that and get a current license that would allow you to create HDL-based designs. The latest WebPACK now includes SDK, so really all you are missing compared to your original license is the ChipScope add-on.
 
If you want to create/build MicroBlaze hardware, the current LX9 kit license does not include a Platform Studio license, which means the user has to request an eval or purchase an add-on. That is the same situation for you now with WebPACK. You can purchase a node-locked version of EDK for $495 to create/build/modify MicroBlaze hardware.
 
If you need the ChipScope capability, this can also be added onto WebPACK. The node-locked version of that appears to be $695.
