Can you still order this part, or the same part in the -5 (faster) speed grade?  I believe the answer to both is 'YES'.
 
There is no pin-compatibility across device families (Spartan-3 vs. Spartan-3a vs. Spartan-3e vs. Spartan-6).
 
If you are interested in selecting a part which can be purchased for many years to follow, then consider non-pin-compatible devices in one of the more recent device families.  If you are interested in maintaining the current FPGA design and circuit boards, then purchase the FPGA you are currently using, or a faster speed grade of the same device.
 
You can also consult your Xilinx sales rep for guidance.
