Try running dependency walker on analyzer.exe located at C:Xilinx14.6ISE_DSISEbinnt64. This gives information on missing DLLs if there are any.

Have you tried running C:Xilinx14.6ISE_DSISEbinnt64cse_server?  I was having the same issue and running the server, then trying to connect with 32-bit Chipscope fixed the problem.
