I recommend two things:
1) upgrade to the latest firmware for your box, which I believe is 7.50.67
2) contact you local Agilent application engineer for a 1/2 day or 1 day training on setting up and measuring your particular devices.  These can be complicated setups, and paying for a some application consulting will likely be a good investment.

Alternatively, you can buy a new PNA-X which comes with two built-in sources to make the measurements very easy, and includes 1 day free trainig! :-)
