2 (above) has the additional embedded design kit (EDK) software to support processor designs (microblaze, PowerPC) as well as having the logic design software.

If you plan on using processors, use EDK.  If you do not plan on using processors, use the simpler version of ISE (1)

At any time you may download the latest webpack, and see how it might be an improvement over the older software.  Just be aware that the S3E is pretty old, and the latest versions of the software may no longer support it at some point.Austin Lesea
