While this is a GATT (manual mode) project, it has some great detail on programming the configuration. I read that BLEDK tool is a windows tool the allows you to configure the module, then the EEPROM utility generates a file which you include in your C code, and the library code loads this configuration into the part on startup. I think you will need to do this even if you are using manual mode, since you will still need to set the device name to you own name so you can find it when you want to connect to it.
