1.  ug161 -- some have serial only, some have parallel and serial.  Go read.  The S version is shown in the figure, and it only has a single TD0 output...
2.  Mode pins are suggested to be connected through pullups, or pulldowns (in case you ever want to change your mind and debug the board).  Otherwise, there is no reason to NOT connect them directly.
3.  The value of the resistor is intended to overcome the leakage.  The leakage specification is less than +/- 10uA, so 10K is fine.
4.  Done is not only an output, but also an input.  So I would not use anything but what is recommended.  470 ohms is what I often see used, but 390, 430, 520, or 560 ohms are all acceptable values.  DO NOT DRIVE a LED DIRECTLY WITH DONE.  Use a buffer to remove any non-cmos load from DONE.

@austin  Thank you for the reply. For the config. prom I meant a specific device (see original post). That one can be seroal or parallel. Therefore, I wanted to know how to set it to serial mode.

@austin  Also, is there a separate datasheet exclusively for the spartan6 lx25, or there is only the family one? The note from the schematic above says to look for the pull-up resistor value (for DONE pin) in the datasheet of the specific device. I seemed to look over most of the Spartan6 family specksheets, but could not find any reference to that.
