Please refer to "Programming a Configuration Memory Device" section of UG908 to program the flash with the boot image (containing FSBL, bit file (optional) or any applications).
Once the flash is programmed, you can boot Zynq from it by setting the appropriate boot strap mode pin settings (refer to chapter 6 of Zynq TRM (UG585)).
