Is this an imported object? Most of the time, when an object is imported from a CAD file, the mechanical tool used to create the file doesn't produce a "clean" enough model for electrical simulation. You may have better luck redrawing it in EMPro using your model as a guideline.
Try looking at the failed geometry in the advanced visualization window, under the results tab. From there, go to tools, then object statistics. Sometimes you will find valuable information in there.
In addition, I believe you should be using the same voltage source for your waveguide port. The 1W modal source is useful for modeling actual waveguide, but less so when there is a specific impedance associated with the port. There should be clarification of when to use and when to not use modal ports in the next release, but I think this case, a voltage port would be more appropriate.
