    Hi,
As far as I understand, Harmony have not made a filesystem implementation of their own.
Instead, Harmony have spliced in FatFs implementation made by Elm Chan,
and I cannot see anything there that it cannot handle FAT32.
It may be easier to study the documentation on Elm Chans website:
http://elm-chan.org/fsw/ff/00index_e.html
to understand what it can do.
It say there, that FAT/FAT32/exFAT can be configured and used.
 
Note: There have been a warning in some thread in this Forum,Not to reformat a SD-card using default harddisk formatting program in Windows.
Instead use SD-card that have been formatted by the manufacturer,
or download SD-card formatter from SD Association  www.sdcard.org

MPLAB Harmony supports FAT12, FAT16, and FAT32 by integrating the ChaN implementation mentioned above by Mysil.  (Thank you, Mysil for helping to answer this question.)  The MPLAB Harmony file system service (SYS_FS) abstracts the specific file system used, allowing it to support other FS implementations such as the Microchip File System (MPFS).  
 
There is documentation on the MPLAB Harmony Volume V: MPLAB Harmony Framework Reference > System Service Libraries Help > File System Service Library and a number of demonstration applications under appsfs.  The source code for the SYS_FS library and all file system implementations are frameworksystemfs.
