Have you used the generate button more than once in the Harmony Configurator? If so, It may be losing the settings for your pins digital or analog. I didn't see it revert to input from output or visa versa, but I definitely saw it losing the digital/analog settings using PIC32MX460F512L. When I reported the bug, it was fixed in the next version of the configurator, 1.0.8.7, so updating your configurator might work. Perhaps the configurator is losing your port direction or other port data between generate iterations like it was for me.
